I'm on a mac so I'm not really sure what "running mod folder .exe" would entail, but I don't think that's the way to go about it. You load the mods through the loader. That's why it's called... the loader. The Loader should be the only program you'll need to run. Just load the mod as you would load a dialogue, but use the mod box instead of the dialogue box. I don't think I can explain it better than that, sorry.
